Try flushing the heater core in direction of flow and again in reverse do this a couple times and see what happens.
Pssss poor heat! Anyone else have a heating problem with the 2.5 cyl YJ's. Replaced thermostat but no change. Gets luke warm but would never melt snow on the windshield. No leakage from the heater core and the blower is working as advertised.

yea, what Ghost said. If that doesn't work, bet it's the heater core.
X3, heater cores can become clogged with gunk so flushing it back & forth until you get good flow through it will probably do the trick. I would just use a garden hose for this, there's usually no need to buy a fancy heater core flushing kit.
